Magneto's origins are an essential part of his character as it explains his hatred for humanity and his motivations for wanting mutants to reign superior. Born Max Eisenhardt, the famous X-Men villain was born in the 1920s to a Jewish family in Germany.
This arc is fairly similar to his origins in the comics. However, that is set during the Vietnam War, rather than the war in Afghanistan in 2008. The more modern setting gives the MCU the ability to set its timeline within the modern day, allowing audiences to connect more with the world's environment. It doesn't change any important aspects of Stark's character as he still gets the arc reactor in his chest, and learns about the damage his weapons do when placed in the wrong hands.
If they decide to keep his Holocaust storyline, there are still several options. The MCU has shown that different universes aren't always at the same point in time, so they could introduce a Magneto that comes from another decade or universe. The mutant gene also gives Marvel some flexibility as there is no definite set of rules on how mutations work.
